There are a number of member on this board who list their age well under 10 who seem to enjoy the massages and night life. Given that you are probably more honest about you boys ages you may want to ignore that part.
The beaches and hotel pool is obviously an low cost (or free) joy for the kids. I was looking for a thread that was recently posted detailing the best (or was it top 10) things to do in Phuket. I searched for some time but could not find it. Perhaps another BM will know the link. This thread included a lot of activities including those suitable for your boys and some not.
I have not ever focused on the activities you are looking for but there are several animal related activities, including the elephants as you mentioned. There is also snakes, monkeys and the zoo.
This thread does have a couple of ideas: http://www.phuket-info.com/around.htm. Fantasia is a fantastic show and I think a 3 year old should be mature enough to enjoy, but the 5-year old will eat it up.
These link are from a Internet search for things to do in Phuket for children:
Phuket Attractions | Things to do in Phuket - Yahoo! Travel Guide UK.
Phuket Children and family Information - Going to Phuket with Kids
Rs--, Welcome to the board and hope you enjoy your trip.

Welcome to the board, I'm sure you will have a great time. I would suggest the tour to James Bond island, it stops off at the temple in a mountain cave with hundreds of monkeys outside, then down to the longtail boats for a very interesting trip between all those small islands, a stop at Bond island and then lunch in a muslim fishing village, then back home, it's a all day trip.

Avoid the snake show next to the elephant treking place, as its both cruel and not enteraining. Also pretty expensive to watch a man torture and tease snakes. I went 5 years ago and a young family walked out after about 5 mins with the children crying!
There are plenty of other things to do during the day with young familys. Your hotel will have a section full of brouches for different activities. If not, then the tour stalls that are dotted all over Patong and Karon, will diffently have them. (But try not to book through them, as they add commision on to alot of the trips!)

Thnx alot for great tips.. Im definatly going on a longtail boat around the islands. Seems like a must do to bring the kids to the fantasea show. I read a thread about some fishing trips though it lookd like there was no big catch. Think i have to bring my camera and show off how a real Tuna looks like

Hi, welcome to the board.
Which hotel are you staying at?
My mate came with his family a couple of months ago and stayed in the Holiday Inn but I think alot of hotels cater for families during the day as there was facilities for children with plenty to do and it was all closely supervised.
I'm not saying you can do this everyday but I think it will give you some time to yourselves while the kids enjoy themselves. Also they had an babysitting sevice if you wanted a few drinks alone at night.
